I never understood this in ToEE, and lots of other role-playing games, and I still don't: why are lists with dozens of entries (like Feats and Craft Weapon/Armor) not alphabetized?

It's because the feats and other data are not sorted in alphabetical order in the memory, for whatever reason (such as, x feats were added to the game halfway through development).

Can something like that be fixed at the display level?

Yes it can be changed. Perhaps in a later update.
